I have my movies in the following order on my HDD

C:\Downloads\Movie1.mkv
C:\Downloads\Movie2.mkv
C:\Downloads\Movie3.mkv

but when I add C:\Downloads as a source in EMM it just adds an entry called Downloads and nothing more.

My movies are files not in a subfolder but rather a larger movie folder (I would like if when scraping EMM could move each file to a specific folder)

Try the option "move file in separate folder before adding the database".
You can't mix nofolder and separate folder movies in one source.
