Thanks to @movie78 and @hdmkv for confirming.
Did you have refresh rate set at 60hz? That option wouldn't show up for me till I changed it from 30 to 60.

Sent from my HTC 10 (typie typie)

It was set to 59.94, tried changing to 60 and also setting resolution to 1080p, still nothing Sad

When you start 3D title and the display flashes into 3D mode, does it go into top and bottom briefly or straight into frame packed?
During playback, press 'M', then Stereoscopic 3D Mode, and then Change Mode (blck_lr). Is Hardware Based defaulted and highlighted in green?
Press 'O' during playback. Does it show msdk-mvc (SW) or something else?

It briefly displays top and bottom and then kicks into 3d.
When i do that during playback it doesn't show hardware based at all, it's highlighted green over/under..

Pressing O shows msdk-mvc(HW)

What happens if you:
Adjust the Windows Desktop to 1920x1080p 60Hz instead of 3840x2160p 60Hz.
Adjust Kodi resolution to 1920x1080p 60Hz.
Adjust Kodi to match refresh rate.
Clean shutdown Kodi.
Reboot NUC.
Turn display off/on.
Recheck both settings are set at 1920x1080p 60Hz.
See if hardware option is available. Select if it is.
Check 'M' and 'O' and if flashes TAB briefly or straight to frame packed mode.

Hardware option is available after that, but setting it causes me to lose signal to TV when I try and play 3D ISO.

Also, if I go into Kodi and then goto power and exit to clean exit, I get a black screen (not a lost signal this time).

Have to reboot NUC.

You've got a LG 4K passive Oled TV if a have seen that correct in the sample you shared?

The 3D output on such a TV is (or should be) 2x1080p (vertical)? What should it be to get the best 3D result on such a TV, what could bring the "hardware based" selection on a 4K passive display? And how to check if Hardware based did kicked in?
Kodi 18.2 RC [MVC build] Shuttle DH270 [Kaby Lake i3-7300/HD630 graphics] Windows 10 - 1903 [3840x2160/60Hz]
4k video trough HDMI 2.0a port direct to LG Oled 55EF950V (with 2018 panel) HDR [success] HD audio through HDMI 1.4 port direct to NR1606 receiver
Kodi [4k/60Hz success] [i3D 4k success] HDR done by Kodi [no support]

Once hardware option is available, select it.
Clean shutdown Kodi.
Reboot everything again and retry.
Turn your TV on AFTER you start your NUC.

Yes correct, LG OLED E6V.

I honestly don't know the answer to your question, sorry. Just what I am trying to figure out with the experts here Smile

Turn your TV on AFTER you start your NUC.

Ok, it's selected, if I try and exit kodi, I get a black screen and stuck. However I am able to reboot from Kodi, so assuming that would also be a clean shutdown.

I have done that and turned TV off, I then waited for NUC to boot and turned on tv.

Then check resolution/refresh on graphics adaptor (still 1920x1080/60) and same check in Kodi. It is also still set to hardware for stereoscopic 3D.

However, when I try and play any 3D content (ISO samples etc) I instantly lose the signal and my tv shows no input. It comes back as soon as the sample has finished playing and returns to Kodi screen.

Hmmmm? Doubtful but try different HDMI port on TV especially not ARC.
Assume you are using high speed cable? Doesn't need to be fancy. Just says high speed on it.
No experts here except afedchin.
Wouldn't hurt to provide debug log. He may find something obvious why 1080 HDMI signal lost using HW mode during playback.

Aha, now it is on HDMI2 which is the ARC port. Let me try another.

I just managed to get some display, without switching to top/bottom first. I switched to window mode for full screen - then played the and man iso demo and it played, but very stuttery.

Come to think of it, full screen could affect loss of signal. Reboot everything as described after making that change.

Same results.

The only way I can get any video output with it set to hardware stereoscopic is to set it to use full screen window mode, it kicks straight in to the video but it is crazy, flickering all over the place. It doesn't lose the signal however..

Set to normal full screen mode, lose signal whenever I Play a video.

Is sync playback to display OFF?
Put up that debug log so afedchin/others can take a look.
Make sure you playback with the flickering and then grab it.
