So I went through the process of removing the channels I didn't want using the channel manager( marking them as not active) but they still show in the EPG. Is there another way I should do this?

Even after this, when Kodi restarts, there is an autoscan that is done which adds the removed channels again. Is there a way around this?

You have to remove them from the m3u file.
