Where I should put all media all files for offline viewing?
Should I use iFunbox for transfer?

Only find few directories on Kodi, but cant see same directories on iFunbox.

iPad Air 2

You are implying that you are downloading media from the internet.

Kodi has a very firm position against providing assistance to enable Piracy and Copyright Infringement.

Please read Free Movies/TV Shows and the Forum Rules, both in my signature below.

If I have made an error, please explain which add-ons in use, and download methods.

Use iTunes which gives you Access to the userdata Folder under apps -> Kodi (scroll down in the apps list where the shared Folders are shown).
