I'm using a single PC with a monitor and HDMI TV hooked to it. Whenever I use the computer the MCE remote will control whatever is focused on the screen. Is there a way to lock it to only control Kodi ?

A number of the MCE remote keys generate keyboard input. For example: the number keys. Anything that listens out for keyboard input will pick up those keys. For other keys the Windows MCE creates a device interrupt; again, anything listening for those interrupts will pick up and respond to them. That's just how Windows works.
In theory, you could use the repository to reassign all the MCE remote keys to something else that none of your programs will respond to (but there are only so many key combinations) and then use keyboard.xml to tell Kodi how to respond to each one. But that would be a ton of work!

I find this helpful, occasionally something from Windows will popup on the screen, or if Kodi crashes being able to dismiss the prompts with the OK button (enter key) is very useful
