 I did disable nvidia, kodi performs rather well . heating is down to 70C, but over all desktop becomes slower.

 Yeah, you need to fix your VSYNC or you will always have trouble with the nvidia GPU.
First decide what functions / features you expect from a system. Then decide for the hardware. Don't waste your money on crap.

 What I want to understand first is, why its an issue with Kodi only and not with mpv or any other player?

Cause of the woods and the trees. Other players might have workarounds for broken blobs, no idea, especially why the usleep does not work - did since 2010 :-)
