When 2 episodes of a show are in 1 file playing the 2nd episodes should start from the halfway mark I know that wont start the 2nd episode from the correct time but it would still be better than it starting from the first episode

Not that I know of. I have not even used bookmarks when I was originally setting up my media collection I thought about it but breaking them up into individual file was the easiest route for me to do.

Bookmarks shouldn't be necessary for this. And yes, selecting the 2nd episode of a 'double' file should also start at the correct time.
