i was told it was because remuxes do not use align chapters with key frames. can this be fixed by KODI dev's or is this a MKV spec issue?

I realize this response won't be very helpful, but chapter skip works fine for me with all my MKV's. My blu ray movie & TV rips with chapters (ripped from disc with MakeMKV) work great. My hardware and Kodi versions in signature.

Maybe your MKVs are somehow not quite right? 

Could try the mkvinfo command upon them to obtain more information - found in the mkvtoolnix package.  It's helped me identify duff MKV files in the past.
