Also in EMM log I saw messages in the Kodi Interface like "ERROR: can't add, scrape in EMM first!", but this is probably the normal updatemovies call?

That's only an information/trace log not an error and normal if a new movie whitout a NFO has been added to the DB.

Yes, movies first and than moviesets. So:

1. update movie DB
   
2. scrape new movies (new moviesets will be created)
   
3. scrape new moviesets
   
4. do other stuff
