For some shows, I have custom NFO files with the correct data in them (TVDb... is often wrong).  Is there a way to protect certain fields in these and allow Ember to fill in the rest?  Currently, scraping a new show with pre-existing NFOs seems to overwrite them entirely...

Sure, do it in data scraper settings, you can lock most if not all feilds.
You can't do it for a single movie or show the setting is for everything
