Anybody having trouble with music clean library on Matrix, video is fine but won't delete missing music files.

No problems I know of @Picard, and music library is my thing, I suspect it is something specific to you. A debug log (created while attempting to clean music library) would give some clues to the problem you are having, without one I am unable to help more.
The UI layout for Settings>Media>Library is poor, and it is a common mistake to click on "clean video library" by accident. I have done it myself, and I really do know better. Not implying that is what you did, just pointing out it has happened many times.
