The playercorefactory.xml already in C:\Program Files\XBMC\system is the default playercorefactory.xml that comes with XBMC.
Yes, you need to create a second one that you will modify with the configuration you want and place it in your user data folder that is specific to your user and will be used by XBMC for that user logged in to Windows
