Would configuring the Harmony as an Xbox 360 Media Remote mess with my Xbox 360? Will it turn on my 360 when I only want it to turn on my PC or vice versa?

Only if you assign the Xbox 360 controller's 'Guide', 'Open/Close', 'On/Off' and 'Media Centre' buttons.
To start XBMC I just use the '#' button and to shut it down I use the '*' button.

I currently have the MCE remote, so I can wake and standby using the power button. So you have the # button wake the PC? I currently use Eventghost to launch XBMC from wake from standby system state.
