Having never looked at python in any depth, just from reading the source I'm assuming you'd call it like "applaunch.sh 'mupen64plus %ROM%'". You may have to play around with it.
Malte only posted 1 script (Win32 and Linux), and then he linked to a section of code in Rom Manager that is calling the scripts as an example.
ALL applaunch.sh does is close XBMC, blindly run whatever command it's given, and then when the app exits it restarts XBMC.
Edit - Just gave it a shot, works just as I thought. If you pass this through: sh applaunch.sh /usr/games/mupen64plus (Linux) or whatever the windows equivilant is (Shouldn't be too different.)
It closed down XBMC (Even though it wasn't called from it, which made my gf unimpressed) and started mupen with no rom loaded. Close mupen and XBMC pops back up.
