.APP files ARE NOT real exectuable files, but kind of GUI applications packages. So that's why when you select it under XBMC it open the .APP package file and show it as a directory. Also there is no way to directly start .APP files using command line. So you will be not able to directly start an .APP file by selecting it using Advanced Launcher.
But the thing you have to do is to select, using XBMC, the binary file inside the .APP package file which start your application. And normally it will works.
