[LINUX] irregular playback after commerical cuts

I'm running Dharma 10.00 installed from PPA on Ubuntu 10.10 Desktop x86_64, OS fully patched. Video output is via HDMI from an onboard nVidia 9400 (I think) chipset. Audio output is via optical out. Let me know if you need moar information.

When I encounter the spot where a commercial would have been in some TV shows, video playback is very fast, but then slow until the audio catches up to video. Videos tend to be mkv, probably H.264 encoded. I can find out if you like. A video is many pictures, and a picture is... anyway, youtube link of this happening:

Sorry if this is a known issue, I googled for a few minutes and couldn't find it, but the problem doesn't lend itself to concise definition.
