I have the same problem that calibration and selected resolution settings are forgotten. I've tried using fullscreen window instead also but that won't help. Sometimes the settings stay if I just exit Kodi and re-start it but suspending the PC and turning off AV-receiver and TV will definately lose the settings. I've checked the guisettings.xml and the settings seem to be written ok as far as I can tell but are then overwritten.
I'm using 2011 Mac Mini with integrated intel hd 3000 GPU. OS is Windows 10 64-bit. I just updated to 17.1 RC with no help. I have connect the PC HDMI to my Denon AV receiver which is then connected to my old Panasonic PX70 plasma TV via HDMI. I've used this setup for years with XBMC/Kodi but I think this problem only arrived with Kodi version 17.
I suppose I will try the portable installation and see if I can replicate the problem and get a debug log. I tried looking at the tracker if the bug is already there but the tracker http://trac.kodi.tv/report/12 seems to be having problems itself...
