I just got my first XBMC live installation running pretty much how I would like, and it took hours of work. I want to back the entire flashdrive up and possibly move the whole thing to a larger, faster flashdrive. Is there a simple command-line based tool for doing this?

There is "dd" utility but you will have to read about it.
I would recommend clonezilla project. It can clone whole drives with boot sectors so your new USB is bootable and ready to go. Clonezilla works out of LiveCD or USB. SO you boot your PC with clonezilla CD and then you can clone or create images of partitions and whole drives.
