Anyone noticed how skipping forward (click right) is almost instant with a .mp4 file however there is around a second delay before fast forwarding with an .mkv.

Anyway to get the ATV2 to skip forward through .mkv with the same performance as with .mp4?

.mp4 and .mkv are both file containers. They can even contain the exact same video and audio data. You'll have to tell us what actual codecs and such are being used by these files.
