I'm a bit confused by the format for mini-series.
Would this setup work, or no?
Band of Brothers/Band of Brothers e01 - Currahee.mkv
Or do I need to include the season?

You'll still need a season number, even if there's only one season. It is possible to modify the regex to not need the season number in the file name, but it's much easier to just throw in s01 in there :)

I thought you could also use the ' use absolute numbering' option in the scraper settings and have a 01, 02 etc numbering system

It's easiest if you use the season (s01e01).
However, XBMC will support just using the episode as long as it still matches a regexp. The default is "ep##" for this.
