I am thinking to build a two disk setup. XBMC will be installed on mSata to boot fast. It will be build on Linux and during the boot the secondary ordinary 2,5 disk will be mounted. The ordinary disk will serve mainly for media files.
msata disk will contain the whole installation of XBMC based on Ubuntu minimal with some additional stuff like transmission, sickbeard, couchpotato, addons,...

So what would be the recommended mSata disk size? Will 16GB be enough or. is better 32GB?

16 GB would likely do, but if price differential not too much I'd spring for 32 GB...could always repurpose it later for music storage, etc in something else down the road.
