Why do some new episodes for existing shows scrape with an Update Library but others require a Rescrape? I was thinking that perhaps it was because there is no zip for a show that doesn't scrape, but after reviewing the Temp folder that isn't the case.

One reason for the need to do a rescrape could be that you are adding episodes of a series as they are broadcasted. If the episode is this new then its probably not already stored in the episodes.zip that ember downloaded when you last scraped. So the update doesn't find any information about the fresh episode in it (update only uses information already downloaded in the zip, doesn't look online)

A rescape then downloads the up-to-date zip file with the new episodes in it.

Now I understand how the zip files in temp folder are used. I had been deleting them at one point, thinking that because they were in a Temp folder that they were just taking up needless disk space. IMO the "Shows" folder would make more sense in the root of Ember, not in Temp.
