I noticed that my episode naming changed from S01E01 in frodo to 1x01 in Gotham, how can this be changed back to list as SxxExx as in frodo?

It is up to the skin to show this.
I am guessing you changed skins? Some have a toggle option in skin settings.

I stayed with Aeon Nox, well, the Gotham version of it, im guessing it hasnt been added yet then.
