I tried a 3D movie for the first time on the Pi and it's great that it prompted me to play it SBS or 2D but the GUI looks weird.

SBS on windows shows the GUI on both sides but on the Pi it shows normal like if you are watching a 2D movie. Then when I put the TV into 3D SBS the GUI looks stretched and overlaps.

Any way to fix this?

Also is this format correct for the filename? "movie (year) 3D SBS.mkv"

You need to provide more information, at the very least the distribution you are using (OpenELEC, Raspbian, OSMC, Raspbmc, Xbian etc.) and the version.

A debug log (wiki) would answer most technical questions.
