I installed Kodi 16.1 Git: 20160424-c327c53 and want to use the Clean Library but that doesn't show up even when I set it to Advanced user.
I watched a video about that on youtube so I know where it is supposed to show up in settings.
Is this feature no longer part of Kodi?

Which skin have you got installed? It may have been moved to somewhere unusual.
In the default Confluence skin, click Settings \ Video \ Library and then scroll the list of settings as Clean Library... is listed in the bottom half. Hidden on my screen.
You could always swap skins just long enough to run the clean?

I cannot find it either - although in confluence skin - not at the place it used to be - \video\library...

It's still there, although you have to scroll down to see it.
Also check which level of menu display you have active (the toggle in the lower-left hand corner of the window). It may not be visible if that's set to a lower more basic level.

Are you wanting to start with a clean library i.e. empty or just find the clean library option as its deffo there in confluence.

Clean library finally found in Confluence
system / Video / Library - on right side scroll down
menu was set to advanced
