'Adjust refresh rate' now working for Windows
parrydave, you need to get Windows to recognize 50Hz. After that, XBMC will be able to switch to 50Hz when appropriate if you activate the 'adjust refresh rate' option.
Always read the Kodi online-manual, the FAQ and search the forum before posting.

1920*1080i@50 Hz
720*576p@50 Hz
1280*720p@50 Hz
720(1440)*576i@50 Hz
1920*[email protected] Hz/60 Hz
720*[email protected] Hz/60 Hz
1280*[email protected] Hz/60 Hz
720(1440)*[email protected] Hz/60 Hz
1920*1080p@24 Hz

Assuming I can get the windows side of things working, will XBMC be able to switch say between 1080p/24 and 1080i/50 or is it intended to switch between 1080p 24/25 which clearly my display doesn't support.

The interlaced resolutions can be a problem. It's been a long time since I've tried though.

I have 720p50hz .mkv sport file, latest xbmc nightly does not change refresrate right, refreshrate is 60hz. Also that 60hz is my xbmc default rate. Why? My desktop rate is allways 50hz.

There is no problem with other file, only those 720p@50hz.
