Just did the RC3 to RC4 clean update to test how well it's applying a system backup. All of the Repos and add-ons are marked as disabled when you apply a system restore.

Which addons and repos are you talking about?
I would suspect your system wasn't set up correctly originally. If they weren't installed via the official route when set up they won't be in the addons database and so Kodi disable them automatically.
