From my reading it seems that comskip should work with the pvr addon. I have comskip installed and it is creating edl and txt files for the recordings but nothing happens during playback with kodi. Do I have to do something else to have those be picked up and used?

Unfortunately Kodi never askes for comskip info when playing streams from http. It's a Kodi limitation

But can Kodi consume streams using protocols other than http that would support comskip? Is http preferrable?

I think it'll only look for comskip info when playing from a file on disk. ie, not a network protocol.

Since you are using nextpvr I'm going to assume you are also on Windows. Take a look at mcebuddy. It not only runs comskip but will remove the actual commercials after comskip has run.
