That's strange, I just tested this and I'm not able to reproduce this behavior.
Could you try and manually tag an episode as watched by bringing up the context menu when selecting an episode (stand on an episode and press C or right click with the mouse).
Then exit xbmc and restart, then start the addon and check if the episode still is tagged.
