I just triple checked every possible type of channel interleaving and they all work!! below are a few problems that could be causing issues.
1. if you are using a "directory" type channel you can only build from the root directory, subfolders are ignored... (nothing new here!!)
2. from my tests I noticed that even tho advanced rules are set, if you change the channels settings (ie type of show or directory) even tho the settings in advanced are still there, they don't take.
You need to reenter advanced rules and click save again for the advanced settings to apply to the channel changes.... In short you should always reenter advanced settings menu and back out and save after a change in that channels settings.

Btw this doesn't rule out possible conflicts with multiple rules stacked onto one channel. In order to find that problem (if it exists) would require users to compare channels rules with each other. See if there is a repeatedly pattern I can test out.
