If you are posting about an issue in this thread you must include a debug log (wiki) - as you say the issue occurs after a menu build, please make sure the log shows the script building the menu. You will need to enable Skin Shortcuts own debug logging option from its - you will find it under 'Dependencies' in either the Add-on Browser (Jarvis) or Setting > System > Addons (Krypton) - before grabbing the debug log.
You say that your backgrounds are showing correctly in addon_data/skin.chroma. Skin Shortcuts doesn't store backgrounds set via the skin here - so please confirm that the backgrounds you have lost are ones you have set through the skins main menu editor.
You say that you are moving an installation from one system to another. Please confirm whether you are moving the addon_data/script.skinshortcuts folder as part of this. Note that the way that information in this folder is stored isn't designed to be copied directly from one system to another. Skin Shortcuts FAQ: Copying menu to another system
