Okay, to test the theory, I played around with some .mkv files in mkvmerge and managed to get some results. If I delete the track name and language tags, the problem goes away. However, there's no way I'm going to do this for every .mkv file I have, I just don't have the patience. The fact of the matter is that this is a bug that was introduced with the language flag.
Try replicate it yourself. Add an .mkv file to your library without remuxing it, turn off the 'show language flag' option, play the file and see if the codec flag jumps out of place.
@Marcos It might be a good idea to start a new buglist on your skin diary. I know you can't possibly reply to everyone in this thread but at least if you were able to make a note of reported bugs, people wouldn't feel the need to constantly bump their bug reports/issues. It would certainly remove some of the clutter in this thread.
