You are not using season folders. Sorry should have picked up on that earlier. If there was a .nomedia or similar file it would affect the entire tv show not the final seasons.

That is as far as I can go. Hopefully another member can provide some feedback after scraping the dummy files I provided above, which might provide enough info on where else to investigate.

I found a solution. I used DBeaver to go through the data base manually and deleted basically any mention of the series in question. then rescanned the library, and there was all of it.
