You're forgetting about the Raspberry Pi firmware - bootcode.bin fixup.dat, start.elf. You'll find these in /usr/share/bootloader of the new SYSTEM file. So, once you've booted into the new SYSTEM, you should cp those three files to /var/media/SYSTEM and reboot again.
