Yeah, that's how I did the cleaning. Settings -> Video -> Clean Library.
Okay, so if I delete $HOME/.xbmc/userdata/Database/Texture*.db and rescrape everything it should pick up the new artwork on each tv show folder instead of using whatever the cache has, right?. Artwork should be named like banner.jpg, poster.jpg and all-seasons.tb then the posters for each season.
Anyway, huge thanks for the help guys, I'll try this tonight after I get home from work and let you know what happens.

Huge thanks guys. Still need to redo my flexget script to fit into the new folder-naming convention (using () for years instead of [] and figure out a way to append the year to the tv shows too) but everything else seems to be working perfectly!.
