My Onkyo IS giving me problems (TXNR-616). Anytime a DTS file is played through Kodi, PCM audio gets broken on Kodi and Shield. It takes a reboot of the AVR or an input switch to fix it. I have tried everything under the sun and nothing seems to correct the problem.
By any chance, have you checked on Onkyo's website to see if there are any firmware updates for your AVR?
I know that on the TX-NR636 the online updates stopped working and they only support upgrading over USB only.
