everything i read about PCI 1.0 suggest its backward compatible and that the bottleneck is minor, still think you have something set wrong somewhere in MADVR, are you sure you followed my guide to the letter, there could also be issues with DS setup but I cant think of any that would effect rendering times.
To rule out DS I'd go back to MPC-HC for now for testing until we can get to the bottom of whats going on, leave DS in native mode so you can at least use your HTPC in the meantime. If you post any more info or screen shots make sure they are from MPC-HC and that you are in DIRECT3D copyback mode like this:
