I have played many mkv files without any issues with the latest builds. To fix the problem I need to be able to reproduce it.
Find an mkv file that is failing. Download mkvtoolnix and run mmg.
That has an option to split a file into multiple chunks. Make a 2 minute sample file from the original. Check the sample fails in the same and upload
(e.g. to dropbox or google drive). If I can reproduce the problem you have I can fix it. Without an example file I'm stuck.
