FLAC 5.1/7.1 sound tracks require a recent nightly build and your audio channels to be set to 5.1 or 7.1 for lossless PCM 5.1/7.1 output. If you have audio channels set to 2.0 you will either get PCM stereo output (with 5.1/7.1 mixed down to 2.0) or if you have enabled AC3 transcoding then you will get a lossy DD 5.1 output (with the 5.1/7.1 lossless FLAC converted to 5.1 lossy PCM)
For full quality FLAC multichannel (and PCM multichannel and AAC multichannel etc.) then 5.1/7.1 audio channels and PCM multichannel output is the way to go. You will still get all your Dolby True HD (with Atmos if included) and DTS HD MA/HRA (and DTS:x) with passthrough. There really isn't a reason not to do it (if the nightly is stable enough for you).
