Hide from PROGRAMS menu. I don't need to see some of them

Yes but users usually need to see them for settings etc, although it may be tidier to have that only done from the settings menu perhaps.

I think it's indeed a bit illogical.
As far as I know there's no straightforward way to exclude items from the list.
Hasn't bothered me that much, though..;-)
