Apparently the issues you are seeing are not not seen on x86_64 hardware, so appear to be specific to the RPi.
Configuring "BOB MMAL deinterlacing" "fixes" it, can you try that and confirm if better/worse/unchanged?
Setting "vcgencmd arbiter set arm_uc 12 0" at the command line may also help (with or without BOB) - changing this setting worked for @smp1. Useful info about the arbiter setting here and here.
If this is due to insufficient RAM bandwidth then a small SDRAM overclock might help - the default RAM frequency is 500MHz but most Pi can overclock SDRAM frequency to 550, and some can go as high as 600. It does require a fair amount of testing to determine a stable overclock however (see separate threads discussing overclocking and methodology etc.).
Thanks a lot Milhouse. Unfortunatelly still the same with BOB, arbiter set to 12 0, and SDRAM O/C (500), tested both latest non-x and x builds.
