In alsamixer, use the same levels for comparison. Too high levels may cause distortion.
The Kodi availbable in Raspbian is the same as the pipplware one, so no problem there. Has said, the latest is 17.1, if not, you didn't updated correctly, or some problem occured in the proccess.
Your kernel was probably fetched through rpi-update (at least not from apt), which is considered experimental. It shouldn't change the sound quality, but...
If you are running the default skin, which it seems from your Kodi log, 256MB is more than enough to run high bitrate 1080p. More GPU RAM maybe needed with other skins indeed to play high bitrate 1080p, but it won't give you better performance.
You probably made too much changes to your system and/or Kodi. I would try a complete new instalation of the system + Kodi for comparison.
