I tried Kodi 17.6 with your Estuary MOD for v17 and it worked perfectly, as expected. I scraped the movie, played it and afterwards, the subtitle flag appeared. Also in the nfo file.
It seems that there is a Bug? in Leia, at least in the nightlies I used of Apr 29 and May 23.

If I edit the stream details section of an NFO and scrap it, they are included in Kodi library and shown in the skin, but if I scrape the movie directly, they don't. In 17.6 I had to play the movie for a while so Kodi analysed it and the different subtitle language flags appeared afterwards.
I installed Leia May 23 nightly and 17.6, both in portable mode, to test the different behaviors over the same movie.
I'll provide screenshots this evening.

I am attaching screenshots for the same movie scraped in Krypton and in May 23 nightly Leia. In both cases, I played the movie for 15 seconds, so Kodi could take all the info.
