Right. For some reason, you (or whoever made that file) chose to convert the video from frame-packed format to Side By Side format, and thus threw away at least half of the video information in the process. I don't know why you (or they) chose to do that; there is no need to. It is possible (and quicker!) to preserve the full frame-packed 3D video when converting to MKV. That is what you should do.
