Yes - you are reducing the resolution horizontally by half compared to retaining the 3D MVC encoding which delivers 2 x 1920x1080 eye feeds, not 2 x 960x1080 eye feeds.

So the best is to rip ISO in MKV in MVC mode. :-) 
I 'm doing this (for my best 3D film) because of disk cunsumption ... :-)

If you want the best quality rip in MVC mode - which will preserve the original video streams untouched.  If you just rip the main movie you won't be storing Extras - but you won't save huge amounts of disc space.  The rip should be pretty quick.

If you want to significantly reduce the size of your movies, then you will need to reduce the quality of them by re-encoding (aka transcoding) and HSBS or HTAB encodes will halve the horizontal or vertical resolution - but deliver lower sized files.

It's a choice for you to make - original quality and a large file, or lower resolution, lower quality with a smaller file.
