Hi all. 

This issue seems persistent across my TV shows. I have one episode in the folder but TMM shows me as having two instances.

How do i rectify this?

because you have S03E03 twice in the file name - the detection of multi episode files kicks in here. We should check if the same episode has been detected twice

yes that has fixed that one issue. 

but as you can see from this link its not the same for some of the others.

I have tried deleting the shows and re updating sources but they all come back. 
Hope you can help.

try to delete/edit the NFO files for those episodes - looks like the reference to the "duplicate" episodes is in the NFO files too and tmm is finding them via the NFO files
