TV episodes in MKV format absent in library mode

I've tried un-installing and re-installing XBMC. I've used both the MySQL backend and the SQL-Lite backend. Same results every time. I'm using release 28256.

You might do a search for stray .nfo files. If the nfo file isn't accurate or in the right format, it confuses XBMC. Just open the folder with your movies do a search for *.nfo, and delete (unless, if course, you specifically and intentionally created nfo files using something like EMM).
