Probably yes. At the very least, you're going to have duplicates if you do it the way you described. You can also use the "clean library" function in the settings menu, but if you want to make sure you're getting the newest version of the file, you can manually remove the single item from the library using the context menu in XBMC, or if you need to, you could also remove the whole source. I'd just test it with one movie to see if it picks up the new "Ember version" once you manually remove one movie and then rescan for updates. If that works, then you'd know that by removing the source you'd pick them all up the next time.
Also, make sure you delete all of those errant nfo files you mentioned before doing this.
