To configure Zsnes, run it without the -m argument. Then while Zsnes is open, press Esc and you can configure the joystick in the Game Input section (or whatever it's called). I should note that I needed to use a mouse to click on the "Set Buttons" button.
Anyway, after you're done, put the -m argument back in.
Regarding controlling XBMC in the background, YEP. That's the point at which I left off last. Zosky gave me some tips in the Launcher plugin thread, but I haven't had any luck with it yet:
