Your case is better than mine, because I have the same issues with digital or analog audio output... I'm using the optical out too.
When I try to kill pulseaudio, the atv says that it doesn't exist the proccess.

I really think the problem happens when Audio Output is set to digital. For those I can't play when audio is set to digital, I can usually get them to play after setting the Audio Output to Analog but then they usually crap out after about 5-10 minutes or so.
I5Js - Set your audio output to Analog and see if the ones you are having problems playing besides Planet Earth start playing?

the dark knight m2ts played fine but kill bill vol1 mt2s still stutters for me, both direct ~30 gig files from bluray.
still working on getting the current svn compiled and re-testing

Remember, this is still under development and plummeting me with logs of "problem" video does not really help me since the odds are good I don't have the exact same video to test.
svn updates to crystalhd are idle right now, I'm working on pushing the osx kext/lib out today.
